It makes a swiss tournament just unplayable when 10%-20% of the players in the tournament are timing out, especially for multiplayer games.
It also means that every round will take the maximum duration, because absent players can cause a tournament game to take the maximum time (unless the other players kick them and properly end the game).
When you have a tournament configured "don't play the same person twice", that just means that the absent players get randomly paired against other people.
The only "solution" for the way BGA currently is configured it to just play multiplayer elimination tournaments. There the absent players get eliminated after the first round and then the only people left are playing for real.
