It's marked in the English rules (but in the French rules there is a rule error that needs to be corrected) and in the card's tooltip...: when you use transmutation to learn a spell, the system jokers (with 3 materia of the same sign) do not apply.
(page 13) Transmutation :" ....When used, this Spell’s action replaces the Learn 1 Spell primary action; this means that if the player uses this Spell, they cannot create additional wild Materia using 3 identical runes...."
